PDF 1.6 exports black outlines around...

I work for a magazine company as the content manager. We have a database system which ingests the 1.6 version page into the database. It then breaks up into 2 sections pages and photos. Sometimes the photos are exported with black silhouettes around them. We understand that it is a layer or a clipping path problem. Has anyone ever seen this? Any ideas on how to remedy it? Is there a setting in inDesign that needs to be corrected?

It isn't clear from your post whether Photoshop is involved in your problem.

The layer mask's are created in photoshop. Thats why I posted it here.
